The team was founded in 1998 as the Class-A Advanced minor league affiliate of the Montreal Expos. The Hammerheads became part of the Miami Marlins farm system in 2002 and became their Low-A minor league affiliate in 2021. Prior to moving to the Low-A classification of the MiLB, the Jupiter Hammerheads competed in the Florida State League. 

The Jupiter Hammerheads found success early on after their founding. They competed in the FSL postseason four times out of their first six seasons and won a division title in 2012. In 2021, the Hammerheads moved to the Low-A Southeast league as part of being placed into the Low-A classification of Minor League Baseball.
