The Threshers were founded in 1985 as a Florida State League team and have been owned by and affiliated with the Philadelphia Phillies since their inception. The team originally played as the Clearwater Phillies before rebranding to the Threshers moniker prior to the 2004 baseball season. The Threshers played their first four seasons at the Class A level and then played as a Class A-Advanced ball club from 1990 to 2020.

In 2021, the Clearwater Threshers were placed in the Low-A classification of Minor League Baseball and joined the Low-A Southeast league. Prior to joining the Low-A Southeast, the Threshers had several successful seasons in the Florida State League, winning three divisional titles and the 1993 and 2007 FSL championships.
